Laser cutting a rectangle with a slant

I've just got a new laser (QX1290) and when cutting a big rectangle, it does not cut it square. Attached is a picture of the rectangle after it is flipped over and put back into the cutout. Any ideas how I can go about fixing this? Would changing any software settings help?

Do you mean the corners are not 90º? If so, the gantry is not aligned properly (X not perpendicular to Y)
