Using a flexible shaft tool as a spindle is a poor idea. But if you restrict yourself to cutting foam and wax, it might work for a while.
To "do 3d" you need a 3d CAD model (STL is the usual file format) and a 3d CAM program. DeskProto's a good one to start with, since they give you a month to play with it for free, and it's pretty simple to use, especially if you use the "wizard", which helps you to set the parameters. Once you have a G-code file written for your machine (choose "Mach3 machine mm" as your machine) open Mach3 and "load G-code". Zero the tool, typically a ball-nose endmill, to the top of your workpiece in Z, and wherever the XY zero points of your model are (there's a marker in DeskProto's display to remind you) press "cycle start" and it should start carving your part.
