Start points are set for individual machining operations by right clicking the machining operation then selecting 'Set start point'.
When you regenerate the toolpaths for that operation, you should see the yellow direction arrows move closer to the start point (the arrows are displayed on the toolpath start points).
The start point is only a hint for the first toolpath start point for the machining operation. After that it will move in turn to the next nearest toolpath point as part of the optimisation.

So it is not setting 0,0,0 for that machining operation.

The 0,0 point is set in the MachiningOrigin parameter.
This is set either on the Part object or on the Machining object (which will set the same machining origin for all parts).
A quick way to change this is to right click the Machining or PArt object in the drawing tree then select 'Set machining origin', then click a point on the drawing. The machining origin is then displayed with a red X icon. This cross can be dragged around to change it's position.
