Are you using backlash comp?
Make sure the screw is actually pushing the gib in. On my Y, the gib screw hole was off center enough that the head would go right past the end of the gib.
All the backlash comp does is move the stepper an extra distance when you change directions on the axis. If you have it enabled and a value in there and it isn't affecting it, then something else is...

I haven't found any sources for cheap threadmills. The cheapest suggestion I have heard so far is to grind down a suitable tap.
I did my Z in 2 parts as well. It has held up fine so far.

How big are the holes? I do mostly ~1" holes on mine and just keep the RPMs to 1000 or less and it's fine.
MXLs have a land width of .03" so a couple thou? I would think that would work OK.
