You probably already have an answer for your question, but I've been working through some offset issues of my own and may be able to offer some insight. I believe that the appropriate technique is to first zero out the tools on your touch block with Z set to zero and it's home position. and then later touching off on the top of stock to set stock zero. Ensure that the tool that is in the holder is the one that is showing in the active tool on the screen. Once you touch off the top of stock with one tool and zero the DRO the other tools should go to the same position when you use them.
A couple of considerations,
1. Test each to see that it goes to the place you expect it to
2. Make sure you activate the tool using G43 Hx (replace x with the too number you are using)
3. Try stuff and see if what happens is what you expect (in a safe location); generally we learn more from what goes wrong than we do from what goes right.
